Have you checked the fan swtich? It is located on the passenger side head, right above the starter. If it went bad (which is pretty common) that might be the cause of your issue.

With the symptoms you describe, my gut instinct still points me to the headlight control module and/or the plug/wires that connect to it. Something in that area is messing up.

PVC is not good with engine bay temps. I would highly suggest replacing that very soon. Other than that, you have done a very nice job with the build. Keep it up.

If you go with manifolds like I did, make sure you follow his advice and verify the part number, not the reported engine it came off of. And if you can, try to get the passenger side spacer with it.
