That's because the fuel pump is also powered through a circuit governed by an oil pressure switch. Pulling the relay while the car is running will not kill power to the fuel pump as long as you have oil pressure. Disconnecting the relay with the engine off will disable the fuel pump priming that occurs when you turn the key "ON" but without cranking the engine. If you try to start it, there will be a few seconds delay as the pump will not come on until the engine builds up oil pressure.
