I ran my 99 LS1 w/T56 using an Auto PCM. I believe you have to flash a T56 stock tune on it to start. Maybe not tho...there should be some documented changes that you can make to the auto PCM so it works.
Mine was fine, but when I went for a tune I purchased a 2002 LS1/T56 PCM to make things work better (per recommendation from my tuner).

I was pretty sure once it's flashed you're good to go... I hope so because my ECU is from an auto and I'm going T56 as well

contact Rodney "Spareecm" on ebay, he knows what hes doing and can flash it for your application for a very reasonable price.

Unflashed but remanned ECMs from Rock are pretty reasonable- tho the core charge is hefty.

If you need an ecm I have 2 0411's for 60 shipped each... no core haha
