Looks like a header interference problem, not a master cylinder problem. The MC looks just fine.
Best thing to do would be to get headers that fit.

*Left hand side outlets
*Standard Inverted flare outlets - 9/16-18 front port and 1/2-20 rear port
*Same master cylinder bore as a thirdgen F-body.
1998-2002 Right Hand Drive Postal S10
*Left hand side outlets
*Standard Inverted flare outlets - 9/16-18 front port and 1/2-20 rear port
*1.0" strait bore master cylinder
1998-2002 Left Hand Drive S10
*Right hand side outlets like thirdgen F-body
*Standard Inverted flare outlets - 1/2-20 front and rear ports
*1.0" strait bore master cylinder
*Left hand side outlets
